The National Food Institute (DTU Food) seeks a candidate for a vacant PhD position to work in the area of real-time surveillance of AMR, pathogens and potentially other health hazards identified in urban sewage.
The PhD student will be affiliated with the Genomic Epidemiology Research Group, which studies medically relevant and foodborne microorganisms. The research group is EU and WHO reference laboratory for antimicrobial resistance, and combines expertise in conventional and molecular microbiology with epidemiology and bioinformatics. The group is together with DTU Systems Biology and several partners worldwide developing a global real-time system for surveillance and diagnostics of infectious diseases and antimicrobial resistance (www.genomicepidemiology.org, www.globalmicrobialidentifier.org,www.compare-europe.eu).
An important challenge here is how we can generate and globally share and analyse data capturing AMR and emerging infectious disease threats at a much earlier stage than currently done. For this the group has recently conducted global collection and completed metagenomic sequencing of urban sewage and are currently collecting, sequencing and releasing in real-time data for Copenhagen. The PhD student should further explore how data especially from Copenhagen can be shared, analysed and communicated considering also possible epidemiological factors.
Responsibilities and tasks
The primary aim of the PhD position is to analyse metagenome data from Copenhagen sewage both bioinformatically and with epidemiological explanatory variables. This should be done under complete open source science, where all data and analysis are immediately accessible for the entire World.
This will include metagenome analysis, as well as collection of epidemiological data, development of and using epidemiological models.
The day-to-day work will be performed in close collaboration with other researchers in the Genomic Epidemiology group, the Center for Biological Sequence Analysis (CBS) at DTU Systems Biology, as well as national and international partners.
Candidates should have a master’s degree in engineering or a similar degree with an academic level equivalent to the master’s degree in engineering.
Special emphasis will be put on:
Experience with microbiology, epidemiology and bioinformatics
Experience with and ability to work with complex data
Ability to work in a collaboration with researchers from different disciplines
Ability to work under open science conditions
The candidate should also have a strong interest for health surveillance, metagenomics, and combining microbiology and genomics with bioinformatics and epidemiology.
